Demons that once almost destroyed the world, are revived by someone. To prevent the world from being destroyed, the demon has to be sealed and the only one who can do it is the shrine maiden Shion from the country of demons, who has two powers; one is sealing demons and the other is predicting the deaths of humans. This time Naruto's mission is to guard Shion, but she predicts Naruto's death. The only way to escape it, is to get away from Shion, which would leave her unguarded, then the demon, whose only goal is to kill Shion will do so, thus meaning the end of the world. Tai and Matt head back to the Internet to deal with him with Omnimon, while the younger Chosen Children go to deal with the rampage of a swarm of Kuramon (Diaboromon's Fresh form). With the help of Angemon and Angewomon (with T.K. and Kari), Omnimon was able to destroy Diaboromon again, but it turned out to be a trap, as his destruction allowed many more Kuramon to go to the Real World. Things go out of control when the Kuramon in the Real World merge to create a Mega level called Armageddemon, an alternate Mega in Diaboromon's evolutionary line. It is so powerful that neither Omnimon nor Imperialdramon were able to defeat it on their own.

The Digital World is becoming so overpopulated that the super computer Yggdrasill who governs the Digital World can no longer handle it. Its solution is Project Ark: to wipe out most of inhabitants with the X Program. Yggdrasill chooses a very small percentage to be moved to a new Digital World and then proceeds to destroy the old one. Some Digimon who were not chosen survive anyway, and they move to the new world with a rare gift known as the X Antibody; this antibody changes their appearance and makes them more powerful, while at the same time making them immune to the X Program. No longer in control, Yggdrasill uses the Royal Knights to destroy these X-Digimon, who are outcasts in the new Digital World.

The film begins with the Shinkengers defeating the Ayakashi Demebakuto. As he assumes his second life, he captures the Shinkengers in mirrors as he sends them into a series of different dimensions (all different film genres) in order make them suffer for his amusement before actually killing them. First, the Shinkengers appear in the jidaigeki Lord's log of Notable Events, fighting a group of samurai, shortly followed by a Western showdown between Genta and Ginshirō, the owner of the rival sushi stand Silver Zushi, over whose food is better in Wild Grip. Then the scene changes again to the cop drama Passionate Version with the vassals as cops while Takeru is being held hostage as the Shinkengers starts to realize that something is wrong.

Taking place in between Shinkenger Acts 22 and 23, the Shinkengers battle the newly revived Kusare Gedoushu Aburame Manpuku and his army for three days. The wounded and tired Shinkengers nearly lose, had the Kusare Gedoushu not needed to regain energy by soaking in the Sanzu River. As their wounds are treated, Jii reveals they he has found the Secret Disk used by the first Shinken Red to seal Manpuku at the Genryu Temple, which lies in the middle of Kusare Gedoushu territory.
